What's the practical difference between a flange bolt and a regular hex head cap bolt? Other than the obvious (flange bolt has the integrated washer), is there a specific application that makes one better than the other?

Flange Bolt:

the flange is often stronger than a washer and won't deform in hi torque situations.

Manufacturers like flanged bolts because they take less time to use, the washer can't fall off the bolt.

Depends on if you want the bolt to stay in place or not. ;-) You can, although I think they are typically used with lock nuts. But if you look at the photo of the bolts you linked they can also be toothed on the bottom which is supposed to grab into the metal as you tighten it down and lock it. I prefer the old fashioned way of a bolt + split washer + flat washer + nut and Toyota's bolts are nice because they have captive washers that don't come off.

I prefer them to stay on, but with some rust mitigation there's no longer a guarantee....
